It would make sense that the Phenom system runs smoother since the Phenom ii out performs the Athlon ii in nearly every aspect, even though mildly. Did you not look at any of the benchmarks?
hmm i find this pretty strange.. i have 2 similar systems: One with a Phenom 965 and one with an Athlon 640 paired with 8GB DDR3 1600mhz, and the Phenom with a GTX550Ti, and the Athlon with a GTX555. Everything on the Phenom runs smoother. Cinebench scores are around 350 for the Phenom and 250 (or lower) for the Athlon. GTA5 runs at 60 fps on the Phenom and barely 40 on the Athlon....
